A follow-up to #365. Once a search index exists, every entry write (save_cached_entries, extend_cached_entries) re-indexed its file inside the write transaction. So during a parallel pass, each project worker decompressed and tokenised its messages while holding the cache database's single write lock, with the rest of the pool queued behind it. That was the longest thing any writer did under the lock: 3.4 s of an 11.2 s save on a 122 MB session. It is also what can push a writer in another process (the TUI, a serve tick) past its busy timeout.

What this changes

  • A hierarchy pass defers index maintenance. The parent's inline conversions run inside search.deferred_index_maintenance(), and the pool initializer _init_project_worker sets the same switch in every worker. The entry writes then skip reindex_files.
  • The pass catches the index up at the end. After the pool, the held-back projects and the lock-out retries have finished, cache.catch_up_search_index re-indexes every file whose cached_files.cached_mtime moved and drops vanished files. It uses one short write_transaction per file on the pass's connection, before the WAL checkpoint. It compares against the index's own bookkeeping, not the pass's file list, so anything missed is picked up by the next pass, by serve start (ensure_index), or by a single-file reindex.
  • A catch-up failure is a warning, not a failed pass. A busy cache, sqlite3.Error, zlib.error, or a stored entry that decompresses but is not UTF-8 JSON (ValueError) during the catch-up prints a warning, and the WAL checkpoint still runs. The index is derived data: the next pass retries, and a file whose stored entry cannot be decoded is indexed again once the file is rewritten. No project is counted as failed, and the exit status is unchanged.
  • A file's rows are always cleared before it is re-indexed, in catch_up_index and in ensure_index. This keeps a file indexed by another process between the catch-up's snapshot and its transaction from being inserted twice.

The guarantee is unchanged: a run ends with the index current, and CLAUDE_CODE_LOG_SEARCH_AUTO_INDEX=0 still turns all of it off. Only where the work runs moves. A single-file or directory conversion, which has no pass around it, still re-indexes inside the write.

Measurements

32 large projects (9 GB, 3,201 transcripts, every file touched), index present, --all-projects --jobs 16 on 16 cores. The same starting cache was used for both sides.

before (main) after
"database is locked" failures 0 0
parallel phase 555 s 230 s
serial index catch-up (inside the writes) ~305 s
whole run 555 s 536 s
save_cached_entries p90 / longest 6.8 s / 44.8 s 2.8 s / 15.2 s

This makes write-lock holds shorter, not the worst-case pass: the tokenising is the same work, moved out of the lock. On a daily run that touches a few files, the catch-up takes seconds. Running the catch-up in parallel (extract in the workers, insert in the parent) is left open; dev-docs/application_model.md says so.

Testing

  • test/test_search.py gains tests for:

    • the catch-up's semantics, including vanished files, and its no-op without an index;
    • the scoped switch;
    • the pool initializer under spawn;
    • a pass-level test showing that the entry writes leave the index stale until the catch-up runs;
    • a parametrised test that injects a decompression error, a full disk and a malformed database into the catch-up, and checks that the pass returns, loses no project, checkpoints, and that the following pass brings the index current;
    • a parametrised test that plants real stored entries that decompress but are not UTF-8, or not JSON, and checks the same, with the index healed once the file is rewritten.

    Each test failed before its fix. The duplicate-row test pins the invariant rather than a visible symptom: on SQLite 3.50.4 a duplicated row in a contentless FTS5 table doesn't change MATCH results. It only shifts bm25 ranking slightly.

Summary by CodeRabbit

  • Improvements
    • Search results are refreshed after a full project conversion, including files added or changed during the run, and files that no longer exist are removed from the index.
    • If the index cannot be refreshed, the conversion can still finish; a later run can update the index.
    • Single-file and single-directory conversions continue to update search results as they write.
    • Disabling automatic search indexing prevents updates during both conversion paths.
  • Documentation
    • Updated guidance to explain when search results are refreshed during conversions.

Walkthrough

Project hierarchy conversions now defer search-index maintenance during worker cache writes. After project processing, the parent catches up an existing index and checkpoints the WAL. Single-file and directory conversions retain immediate indexing when maintenance is not deferred.

Changes: Hierarchy Search Indexing

Layer / File(s) Summary
Defer index maintenance during writes
claude_code_log/search.py, claude_code_log/cache.py, test/test_search.py
Added scoped and process-level deferral controls. Cache writes skip immediate reindexing while deferral is active. Tests cover nested scopes and worker setup.
Catch up the existing index
claude_code_log/search.py, claude_code_log/cache.py, test/test_search.py
Added catch-up logic to reconcile new, changed, and vanished files in an existing index. Tests cover absent indexes, error handling, and a concurrent indexing race.
Run catch-up after hierarchy conversion
claude_code_log/converter.py, test/test_search.py, CONTRIBUTING.md, dev-docs/application_model.md, docs/archive-search.md
Project workers defer maintenance. The parent catches up the index after processing and checkpoints the WAL. Tests and documentation cover the hierarchy-pass behavior and failure handling.

Explanation

The title names the main change: search-index maintenance for hierarchy passes moves out of the write lock and runs after the pass. The raw summary and objectives both describe this as the central change, including the catch-up step, the deferral in parent and workers, and the per-file write transactions. The title is short and specific, and a reviewer scanning history can identify the primary change. The "(Claude)" prefix is a common author tag and does not reduce relevance.

Once an index exists, `save_cached_entries` and `extend_cached_entries`
re-indexed the file inside their write transaction, so every project
worker decompressed and tokenised its messages while holding the cache
database's single write lock. That was the longest thing any writer did
under the lock (3.4 s of an 11.2 s save on a 122 MB session), with the
rest of the pool queued behind it; it is also what pushes a writer in
another process past its busy timeout.

A hierarchy pass now defers index maintenance: the parent's inline
conversions run inside `search.deferred_index_maintenance()`, the pool
initializer (`_init_project_worker`) sets the same switch for every
worker, and the entry writes skip `reindex_files`. After the pool, the
hold-backs and the lock-out retries have all finished, the pass calls
`cache.catch_up_search_index`, which re-indexes every file whose
`cached_files.cached_mtime` moved and drops vanished files — one short
`write_transaction` per file on the pass's leased connection, before the
WAL checkpoint. A busy cache at that point is reported, not fatal: the
next run or `serve` start catches up, as `ensure_index` always did.

The guarantee is unchanged (a run ends with the index current, and
`CLAUDE_CODE_LOG_SEARCH_AUTO_INDEX=0` still opts out of all of it);
only where the work lands moves. A single file or directory conversion,
with no pass around it, still re-indexes inside the write.

Measured on 32 large projects (9 GB, 3,201 transcripts all touched,
index present, `--jobs 16`): the parallel phase 555 s → 230 s, the
longest `save_cached_entries` 44.8 s → 15.2 s (p90 6.8 s → 2.8 s), and
then ~305 s of serial catch-up, so the whole run 555 s → 536 s. Shorter
holds, not a shorter worst-case pass; on the daily shape the catch-up
is seconds.

…fore re-indexing it

Two review findings on the end-of-pass catch-up.

A non-BUSY error during the catch-up escaped the whole pass: a
`zlib.error` from one blob, or `database or disk is full`, raised out
of `process_projects_hierarchy` with `failed_projects` empty and the WAL
checkpoint skipped — where the same error inside an entry write had
only failed that one project's save. The index is derived data that the
next pass heals (its entries stay behind their cache rows until
re-extracted), so `catch_up_search_index` now reports any
`sqlite3.Error` or `zlib.error` with the same warning as a busy cache
and returns 0, and the converter checkpoints the WAL in a `finally`.
Pinned for a zlib error, a full disk and a malformed database: the
pass returns, loses no project, checkpoints, and the following pass
brings the index current.

`catch_up_index` skipped `_delete_file_rows` for a file its snapshot
did not know, so a file another process indexed between the snapshot
and the transaction had its rowids inserted a second time — which a
contentless FTS5 table accepts without a word. The delete is now
unconditional (a no-op when there are no rows), in `ensure_index` too,
which had the same shape. Measured on SQLite 3.50.4 the duplicate is
invisible to MATCH and cleared by one DELETE, so the test for it pins
the invariant rather than a visible symptom.

cboos force-pushed the dev/fts-out-of-pool branch from f28cbe6 to 80bdcc2 Compare November 5, 2026 08:23
The catch-up handler caught sqlite3.Error and zlib.error, but a blob
that zlib-decompresses and is not UTF-8 JSON raises from
`search.decode_entry` as UnicodeDecodeError or JSONDecodeError, both
ValueError: it escaped and failed the pass after the pages were
written, with the WAL checkpoint skipped, exactly the case the handler
exists for. ValueError joins the tuple. The test puts each kind of blob
in the messages table behind a moved cached_mtime, so the real decode
path raises inside the pass, and checks the pass returns with no failed
project, checkpoints, warns, and that rewriting the file heals the
index on the next pass.

The other sites that decode a blob are unchanged: `reindex_files`
inside an entry write reads back rows the same transaction just
serialised, so an undecodable blob there fails that project's save as
any error does; `ensure_index` at `serve` start and `search` on the
query path were not touched by this branch and keep their behaviour.
