Symptom

nix profile add nixpkgs#whisper-cpp compiled from source on an aarch64 box. The reason: a bare nixpkgs# resolves through the global flake registry. On a Determinate box, that registry maps nixpkgs to FlakeHub nixpkgs-weekly. agent-box does not choose that revision and does not move it. At the locked rev (fe13242, 2026-10-15), Hydra build 349262286 for whisper-cpp.aarch64-linux is "Dependency failed" (nodejs-slim-26.12.0), so cache.nixos.org has no build. At the box's own pin (nixos-26.11pre1105037.1c89083e451e), the same package is cached (narinfo 200).

Change

nixpkgs# now resolves to the box's jitNixpkgs pin. Harnesses and the nixpkgs-cache timer already use this rev, and only a box update moves it.

  • Native: agentbox apply writes /etc/nix/registry.json (the system registry, which outranks the global registry). It keeps every other entry. It replaces a nixpkgs entry only when that entry is absent or is a nixos.org channel tarball that agent-box wrote. If an operator mapped nixpkgs to something else, apply leaves it alone and reports it in a note. It does the same for an unreadable file.
  • NixOS: nix.registry.nixpkgs.to = mkOverride 900 { type = "tarball"; url = jitNixpkgsRef; }. This beats nixpkgs' own mkDefault (the system flake), and a host's plain definition beats it.
  • Shipped guide: explains the pin and the per-case override. Examples: nix profile add github:NixOS/nixpkgs/nixpkgs-unstable#pulumi, a project's own flake, or nix registry add nixpkgs ... for one user. The user registry and --override-flake still outrank the system registry.

Effect on users: nixpkgs# versions now follow the box pin and no longer follow FlakeHub's weekly snapshot. On a box that has never updated, the pin is the mutable nixos-unstable channel URL, as jitNixpkgs already was. No security, IAM, networking or cost impact.

Checks

  • python3 tests/test_agentbox.py: 172 tests pass (1 skipped). This includes 4 new registry tests: the pin is written; other entries are kept and a stale pin is replaced; an operator mapping is left alone with a note; an unreadable file is left alone.
  • python3 scripts/check_backend_parity.py: OK.
  • nix run .#assemble, python3 tests/test_agentbox.py --update and nix run .#update-golden were regenerated and committed.
  • On NixOS, nix eval .#nixosConfigurations.vm.config.environment.etc."nix/registry.json".text maps nixpkgs to the pin tarball.
  • A local nix build --keep-going .#ci-native was stopped because the box was low on memory, before it built any check. This PR's CI is the native and VM verification.

A bare `nix profile add nixpkgs#foo` resolved through the global flake
registry, which on a Determinate box maps nixpkgs to FlakeHub's
nixpkgs-weekly - a revision agent-box neither chose nor moves. On an
aarch64 box that rev (fe13242) had whisper-cpp dependency-failed on Hydra
(nodejs-slim), so the install compiled from source while the box's own
pin had it cached.

Both backends now map nixpkgs in the SYSTEM registry to the jitNixpkgs
pin - the revision the harnesses and the nixpkgs cache already use, moved
only by a box update. The native renderer writes /etc/nix/registry.json,
keeping other entries and leaving an operator's own nixpkgs mapping alone;
the NixOS module sets nix.registry.nixpkgs.to at priority 900. A user's
registry, --override-flake, or an explicit flake ref still wins, which is
the per-case escape hatch the shipped guide now describes.

The system nixpkgs registry entry now follows the box’s configured nixpkgs source. The renderer updates eligible version-2 registries while preserving unrelated entries and leaving unsupported or operator-defined mappings unchanged. The change makes nixpkgs# follow the box's pinned nixpkgs, and the main paths are implemented and tested. A few edge cases remain: custom jitNixpkgs references, hosts that choose their nixpkgs through the flake option, and archive URLs with hash or directory parameters. In those cases nixpkgs# can resolve differently from what the guide or the host expects. They are narrow and have easy workarounds, so the change is mergeable once the owner is aware of them.

Review follow-up on the nixpkgs# registry pin:

- Ownership is a record (/etc/agent-box/nix-registry-nixpkgs.json), not
the URL's host: an operator's nixpkgs mapping is never overruled, even
on releases.nixos.org, and a pin agent-box wrote still moves when the
pin does, whatever host it names.
- A foreign registry keeps its mode and its symlink, as nix.custom.conf
already does, and write_if_changed creates its temp file at the target
mode so a 0600 file is never briefly world-readable.
- An unreadable, undecodable or non-v2 registry, and malformed entries,
are left alone or kept instead of aborting apply.
- Only an https archive jitNixpkgs maps to a registry entry, on both
backends; a github:/git+/path ref leaves nixpkgs# where it was.
- A rolled-back update moves our registry entry back with the pin file,
since the restored release may predate the registry.
- Guide and module comment: the revision is fixed once a pin exists, and
`nix registry remove` returns to the box's mapping, not always the pin.

@defangdevs what's up with CI, is it running or not?

CI ran and is finished: all checks are green. Native checks, VM (sessions, sessions-lifecycle, webhook, browser, host), Validate module & VM, AWS template CI and SonarCloud passed. CodeRabbit is neutral. The runs finished about 22:16-22:18 UTC.

The PR is still BLOCKED, not because of CI. There is no approving review yet (reviewDecision is empty), and the ruleset may also require all review threads to be resolved. I have not merged anything.

CodeRabbit review on #1003: an explicit nix.registry.nixpkgs.flake is no
longer overridden; narHash and dir move from the tarball URL into registry
attributes (NixOS and native); the guide says to run nix registry list when
the mapping is left alone.

All three findings were valid and are fixed in ef35688:

  1. Host flake kept. The NixOS override now applies only when nix.registry.nixpkgs.flake == null. I checked nixpkgs' nixpkgs-flake.nix: the system-flake default is a mkDefault on to, so priority 900 still beats it when the host has set nothing.
  2. narHash and dir. They now move from the URL into registry attributes, with %2B/%2F/%3D decoded. Other query parameters stay on the URL. Done in the NixOS module and in registry_target in bin/agentbox. New test covers it.
  3. Guide. It now says the pin holds only when the registry maps nixpkgs to the box's nixpkgs, and points to nix registry list.

Checks: tests/test_agentbox.py 182 pass (1 skipped), the backend parity check passes, and snapshots and goldens are regenerated. nix eval of the vm host still maps nixpkgs to the tarball. Full CI runs on this push.
