Carries back the fixes from the Claude review rounds on the terrio and GeoLibre ports of this workflow (opengeos/terrio#317, opengeos/GeoLibre#3247). The findings were about code all three copies share.

The push token stays out of the job that runs Claude. A new gate job checks the labeller and reads the token owner's identity for the commits. The fix job, which runs Claude, no longer references AUTOMERGE_TOKEN at all. GitHub hands every secret a job references to that job's runner, so the old step-level scoping didn't actually keep the token away from the agent.

Claude can't change what runs after it. Both Claude steps deny Edit on .git/** and on the runner's temp directory, which holds the helper script and the step output files. A core.fsmonitor or diff.external setting, or a hook, written into .git would otherwise run in the later git steps. As a second guard, each of those steps checks the helper script against a sha256 recorded in a step output, and checks the git config and hooks against a recorded checksum, before running git.

The leaked-token check couldn't miss a match. Before, it piped into grep -q. Under pipefail, grep exiting on its first match gave the writer SIGPIPE, which turned a match into a pass. It now greps a file, and it covers commit messages as well as the replies and the diff.

A failed thread step keeps the merge commit. The thread step has continue-on-error. If it writes no valid report, its edits are dropped and the conflict merge commit is still pushed. Replies are skipped, and the summary says Claude didn't finish.

Smaller fixes:

  • Conflicted paths are read unquoted (core.quotePath=false) for conflicts.txt and NUL-separated for the leftover-marker check.
  • Review comments count only from bots, OWNER and MEMBER. Outside collaborators are left out whatever their access, because authorAssociation can't tell write access from read access.
  • A thread's first comment is fetched separately from its last 50, so the "already answered" check sees the real last comment in a long thread.
  • Every action is pinned to a commit.

Tested: actionlint and pre-commit pass. In a scratch repo I simulated the helper's checksum checks: tampering with core.fsmonitor or adding a hook makes restore and check fail.

Summary by CodeRabbit

  • Workflow
    • Autofix runs are restricted to eligible open pull requests with the required label and an authorized requester; forks must allow maintainer edits.
    • Thread updates use trusted comments from the most recent discussion, and invalid thread reports are not applied. Merge commits are preserved.
    • Available reports can trigger replies and thread resolution; thread-fixing failures do not stop the workflow.
    • Summaries identify incomplete reports, and label cleanup continues after authorization failures.
    • Generated changes receive additional validation before application.

Second review round:

Carries back the fixes from the terrio and GeoLibre review rounds
(opengeos/terrio#317, opengeos/GeoLibre#3247):

- A gate job does the labeller check and reads the token owner's
identity, so the job that runs Claude never references the push token.
- Claude can't edit .git/ or the runner's temp directory; later steps
check the helper script and the git config and hooks before git runs.
- The leaked-token check reads a file instead of grep -q in a pipe,
where SIGPIPE under pipefail turned a match into a pass, and covers
  commit messages.
- A failed thread step keeps the conflict merge commit.
- Conflicted paths are read unquoted and NUL-separated.
- Review comments count only from bots, the owner and members; a
thread's starter is read apart from its last 50 comments.
- Every action is pinned to a commit.

Walkthrough

The workflow adds a gate for autofix runs, changes review-thread staging, and adds checks for Git state, requested deletions, reports, and bundles. It also updates the conditions for thread replies, resolution, summaries, and label cleanup.

Changes: Claude autofix workflow

Layer / File(s) Summary
Gate and stage eligible threads
.github/workflows/claude-autofix.yml
The gate checks the pull request state, label, sender, and token, then provides the authenticated user’s identity to the fix job. Thread staging checks the starter’s author, reads the latest 50 comments, and exports staged thread IDs.
Prepare merge and protect execution
.github/workflows/claude-autofix.yml
The workflow checks helper and Git-state integrity, restricts Claude’s access to .git/ and the runner temp directory, and validates deletion requests against unmerged index paths.
Validate thread report and bundle changes
.github/workflows/claude-autofix.yml
Thread fixing can fail without stopping the workflow. Invalid or mismatched reports cause thread edits to be discarded. Bundle checks scan the report, commit messages, and diff for the Claude token.
Condition thread updates and cleanup
.github/workflows/claude-autofix.yml
Replies and resolution run when a report was produced. The summary reports when thread fixing did not finish, and label cleanup includes gate failures.

The step that scans for the Claude token can be influenced by code run through cargo on a same-repository branch, so the token could be exposed. In addition, conflict-only merges, and the fallback that keeps a merge when thread fixing fails, can fail at the bundle step. Fix both before merging.

Comment @coderabbitai help to get the list of available commands.

- Reply to and resolve only the thread ids recorded before Claude ran,

- Give other labels their own concurrency group, so a label added while

Bugs

  • report.json shape is not validated: jq -e 'type == "array"' accepts [1]. The reply step then fails after the fix is already pushed, so replies and resolves are skipped and the summary is never posted. (low, high confidence; inline on line 387)
  • Threads with more than 50 comments lose their starter in threads.json, so Claude sees replies without the request they answer. (low, high confidence; inline on line 170)

Security

  • The git checksum covers .git/config and hook contents only. Global and system git config (for example ~/.gitconfig, which can set core.hooksPath or core.fsmonitor) is neither hashed nor covered by an Edit deny, and hook names and modes are not hashed. The header's claim that Claude "can't change what runs after it" is therefore broader than the guard delivers. (medium-low, medium confidence; the exploitability depends on whether Claude's Edit tool can reach paths outside the workspace headless. Inline on line 238, which also suggests denies for ~/.gitconfig and ~/.config/git/**.)
  • .autofix/autofix.bundle is not cleared before the upload, so a stale or forged bundle can reach the push job. This predates the PR. Forging a valid pack is hard, so the risk is small. (low, medium confidence; inline on line 420)

Performance

  • Nothing significant. The GraphQL query adds one first: 1 and one last: 50 connection per thread, which is well within limits.

Quality

  • Nit: the comment before the reply step wraps mid-sentence ("A thread" ends a line, and the sentence continues on the next line). Rewrap it.
  • Nit: continue-on-error on the thread-fix step keeps the run green when Claude fails. The only signals are the summary comment and the ::warning:: annotation. That may be the intent; the PR could say so.

AGENTS.md

  • No repository rule applies to this workflow file, and nothing in the change conflicts with AGENTS.md.
  • Every uses: in the file is pinned to a commit SHA. I could not verify that the SHAs match the tagged versions because I have no network access.

Checked and not raised: the gate's labeller and fork checks; the concurrency group expression; AUTOMERGE_TOKEN now appears only in the gate, push and resolve steps, so the fix job no longer holds it; the hide/restore file-moving logic and find pruning; the .github/ push check; the reply-id source now comes from job outputs; and the conflict and delete.txt checks, which already use core.quotePath=false.

Without the AUTOMERGE_TOKEN secret, gh in the gate job printed only its
generic "set the GH_TOKEN environment variable" hint. Name the
missing secret and what it needs instead.

Code review

Reviewed .github/workflows/claude-autofix.yml (the only changed file). I read the full diff and the surrounding workflow, and checked that the pinned action SHAs match the ones used elsewhere in the repo. I could not run the workflow or verify the SHAs against GitHub, since there is no network access.

Bugs

  • Threads with more than 50 comments lose the original review comment. comments(last: 50) excludes the starter, and the staging jq never adds it back, so Claude sees replies without the complaint. Confidence 90%. Inline comment posted on line 174 with a fix. The previous first: 50 did keep the starter.
  • Report validation accepts non-object elements. type == "array" passes [1], which later fails the reply and summary steps after the push. Confidence 70%. Suggested fix posted on line 391.

Security

  • "Claude can't write to .git/" overstates what is enforced. Edit(.git/**) covers Edit and Write, but Bash(git diff:*) and Bash(git log:*) accept --output=<path>. The checksums cover .git/config, the hooks and the helper script, which limits the damage. The Bash grant only applies to same-repo branches. Confidence 60%. Posted on line 24.

Performance

  • None found.

Quality

  • The PR description doesn't match the code. It says read-only collaborators no longer count, but dropping COLLABORATOR also drops write-level outside collaborators, who can still apply the label. Confidence 75%. Posted on line 185.
  • Nit: the comment block at lines 506–509 breaks mid-sentence. Posted on line 506.
  • Nit, not posted: in the "Use the base branch's instructions" step, echo "git=$(… sum)" hides a failing sum, which would leave the expected checksum empty and give a misleading later failure. gitsum also fails under pipefail if .git/hooks is missing. Guarding with [ -d .git/hooks ] and running sum in its own assignment would fix both. Confidence 50%.

AGENTS.md

  • No rule in AGENTS.md applies to this workflow file. Every uses: line is pinned to a commit SHA. The SHAs for checkout, upload-artifact, download-artifact, rust-toolchain, rust-cache and claude-code-action match the SHAs used in the repo's other workflows where they overlap. I could not verify them against the upstream repositories.

- Accept Claude's report only when it answers every staged thread
exactly once with an object of the expected shape; otherwise drop its
edits, so a partial or malformed report never commits unexplained
changes or breaks the reply step after the push.
- Put a long thread's first comment back in front of its last 50, so
Claude sees the review request the replies answer.
- Hash every git config layer and the hooks' names and modes, and deny
Claude edits to ~/.gitconfig and ~/.config/git/.
- Drop Claude's git commands: git diff and git log take --output=<path>,
which writes past the Edit deny rules.
- Remove any bundle Claude may have written before bundling.
- Say in the header that outside collaborators' comments don't count,
whatever their access; reflow the reply-step comment.

Code review

Bugs

  • Medium-low confidence: the report check is all-or-nothing. If Claude omits one thread from report.json, every code edit is dropped, even though the edits are sound. This is a design trade-off, not a crash. Confirm it is intended. (Commit the fix, ~line 402)
  • Low confidence on impact, verified mechanism: conflicts.txt is built with core.quotePath=false, which still quotes names containing ", \ or control characters. Those names bypass the .github/ and instruction-file regex at line 224. The push step still blocks .github/ changes, so the gap is limited to instruction files. Inline comment posted at line 220.

Security

  • Medium-low confidence: the .git/ protection depends on Edit(...) deny rules. Write is still allowed, and the .git/** pattern may not match absolute paths. Checksums cover config and hooks, but not HEAD or refs. Inline comment posted at line 323.
  • Verified as sound: the token moved into a gate job that runs no PR code, fix no longer references AUTOMERGE_TOKEN, the thread trust check works on the starter comment, and the reported/thread_ids outputs are checked against the staged IDs. Every uses: is pinned to a SHA.

Performance

  • Nothing significant. The GraphQL query is larger (comments(last: 50) plus a starter per thread), but it stays well within limits.

Quality

  • Nit: the three --disallowedTools strings are duplicated. A job-level env value would keep them in sync.
  • Nit: line 319 still says "don't run git commands that change the index", but Claude now has no git access. Reword it.
  • Nit: line 283 pins dtolnay/rust-toolchain to a SHA with the comment # stable. Record the release it corresponds to.

AGENTS.md

  • No Rust code changed, so the Rust rules do not apply. Workflow-level rules hold: every action is pinned, no secrets are interpolated into run: blocks, and the header matches the behaviour.
  • Not verified offline: the SHA pins for actions/checkout, download-artifact, upload-artifact and rust-toolchain, and the actionlint result claimed in the PR description.

Code review

Scope: one file, .github/workflows/claude-autofix.yml (+159/−66). I read the full workflow and the diff. The gate/fix/push/done split does keep AUTOMERGE_TOKEN out of the job that runs Claude. Replies and resolves are keyed to staged thread ids, and the report must answer every staged thread exactly once. The .github/ push check and the token-leak grep are sound. I could not run actionlint or a live workflow, so the points below are from reading the file.

Bugs

  • Baseline git-state checksum is taken before the claude-code-action steps run. If the action writes git config during its own setup, check fails and the whole job fails on every round. Confidence ~0.35; needs one real run to confirm. (inline, line 283)

Security

  • The "Claude can't change what runs after it" guarantee is stronger than the deny rules enforce. Edit(...) rules don't cover Bash, and same-repo branches get Bash(cargo test:*). Code run that way can write $GITHUB_ENV or $GITHUB_PATH, which the checksums don't cover. Confidence ~0.5. (inline, line 305)

Performance

  • Nothing significant. The extra starter GraphQL field is small.

Quality

  • The delete.txt check uses unquoted git diff --name-only, so a legitimate path with " or \ fails the job. The same quoting fix applied elsewhere in the diff wasn't applied here. Confidence ~0.4. (inline, line 340)
  • Nit: select(. != $s) dedupes comments by value. A later trusted comment with the same author, association and body as the starter would be dropped. Fetching comment id would make this exact. Confidence ~0.3. Not posted inline.
  • Nit: the dtolnay/rust-toolchain pin is commented # stable. I couldn't verify the SHAs offline, so reviewers should confirm each pin matches its tag.

AGENTS.md

  • Nothing in this workflow change conflicts with the repo guidelines. The file isn't Rust code, so the no-panic and wasm rules don't apply.

claude-code-action writes .git/config itself before Claude starts
(a claude[bot] git user and a credential helper), so the checksum
taken before the step never matched and every run on terrio#302
stopped at "The git config or hooks changed." Save .git/config and
the hooks before Claude's steps and copy them back before each git
step, and run those steps with GIT_CONFIG_GLOBAL=/dev/null and
GIT_CONFIG_NOSYSTEM=1 so no other config layer counts.

Allow the bundle step to run without a report.

If there are conflicts but no staged threads, .autofix/report.json does not exist. The invalid-report path also removes that file. The new standalone output-collection command then exits at cat under set -e, before it creates the bundle. This prevents the conflict-only merge from being pushed and defeats the fallback that should preserve a merge after thread fixing fails. Read the report only when it exists, then scan the commit messages and diff as usual. (raw.githubusercontent.com)

Code review

Scope: the single changed file, .github/workflows/claude-autofix.yml (+158/−66). I read the full workflow and the diff. I did not run the workflow or actionlint, and I couldn't verify the action SHA pins offline.

Bugs

  • None confirmed. The report-validation gate, the reported output that gates replies and resolves, and the Commit the merge / Commit the fix ordering all look correct. .autofix is excluded via .git/info/exclude, so the fallback git clean -fdq leaves it alone.

Security

  • Deny rules may not match the runner temp directory: Edit(/${{ runner.temp }}/**) uses a single leading slash, which Claude Code likely reads as project-relative. The existing Read rules have the same problem. Medium confidence. (inline, line 322)
  • MEMBER is trusted for the same reason COLLABORATOR was dropped: authorAssociation can't show write access, so read-only org members can still instruct Claude. Medium confidence. (inline, line 187)
  • Residual gap in the "Claude can't change what runs after it" guarantee: cargo test runs Bash code on same-repo branches, which the Edit rules don't cover. It can write $GITHUB_ENV or $GITHUB_PATH to set GIT_CONFIG_COUNT, GIT_CONFIG_PARAMETERS or PATH for later git steps. The step-level GIT_CONFIG_GLOBAL/GIT_CONFIG_NOSYSTEM don't cover these, and the sha256 check covers only the helper script. Medium-low confidence. (inline, line 395)

Performance

  • None found.

Quality

  • check restores .git/config and hooks from a saved copy; it doesn't check anything. It's called from restore and from the Bundle step. High confidence. (inline, line 264)
  • Nit: the concurrency group now includes the label check, so the queued-autofix fix holds. Nothing to change.

AGENTS.md

  • The changes keep the "never crash" and "no secrets in Claude's output" rules. The header comment was updated to match the new job layout.
  • Docs mismatch: the PR description says the git config and hooks are "checked against a recorded checksum". The code restores them by copying, with no checksum. Either correct the description or add the checksum. Confidence high.

Commit 427b3ee

GitHub Pages takes a minute or two to publish a new commit.

- Check for a leaked token in its own step, in a shell started without
BASH_ENV, ENV or LD_* from earlier steps and with a fixed PATH, on a
file whose checksum was recorded when it was written: code a
same-repo branch runs through cargo or npm can write GITHUB_ENV.
- Verify the saved git config and hooks against a step-output checksum
before putting them back, and rename the helper's check to reset-git,
which is what it does; pin GIT_CONFIG_COUNT in the git steps.
- Compare thread comments by id, so a repeated comment isn't dropped.
- Slurp the report, so a file with two JSON values fails the check, and
say in the warning and summary that a missed thread drops the round.
- Match deletions against the NUL-separated unmerged list, stop early
on a nested CLAUDE.local.md conflict, tell Claude it has no git
commands, explain MEMBER as an approximation, and name both token
  kinds in the missing-secret error.

Code review

I reviewed the one changed file, .github/workflows/claude-autofix.yml, against the staged diff, the full workflow, and the base-branch AGENTS.md. I found no blocking bugs or security holes. The hardening holds up on the points I traced: AUTOMERGE_TOKEN is no longer referenced by the fix job, the report is checked against the staged thread ids, the token check fails closed, and the invalid-report path doesn't push. Two low-severity items are inline.

Bugs

  • Nit: the report validator accepts an empty reply, so a bare **Claude autofix (fixed):** can be posted. Inline suggestion at line 426. Confidence: high. Impact: cosmetic.

Security

  • Informational: MEMBER trust includes org members with read-only access, and their thread comments reach a write-capable Claude. The code comment acknowledges this, and it's still narrower than COLLABORATOR. Inline at line 190. Confidence: medium that this is the intended policy.

Performance

  • None found.

Quality

  • Nit: reset-git re-invokes the script via bash "$0" saved-sum. It works, but a shell function would read more clearly. Not worth changing on its own.

AGENTS.md

  • Nothing violated. The workflow's pinned action SHAs match the ones already used in the repo. I could not verify the SHAs against GitHub offline, and I did not run actionlint.

Checked and fine

  • The Edit(/${{ runner.temp }}/**) deny rule expands to //home/..., which is absolute, so it works.
  • With no bundle, the push step exits 0 with "No commits to push".
  • The leak-check step runs in a clean shell and fails closed on an empty token.
  • The needs context is valid in job-level env.

- Empty LD_PRELOAD, LD_LIBRARY_PATH, LD_AUDIT, BASH_ENV, ENV, SHELLOPTS
and BASHOPTS in the token-check step's own env, which wins over
GITHUB_ENV before any process starts, and run bash with -p so it
ignores exported functions; drop the env -u wrapper, which a preloaded
library would already have run inside.
- Look up each review commenter's permission in the gate job and trust
only bots and people who can push, instead of the MEMBER/OWNER
association, which can't tell read access from write.
- Scan binary diffs as text, and threads.json and conflicts.txt, in the
  leaked-token check.
- Clear GIT_CONFIG_PARAMETERS in the git steps, and reject a report
  entry with an empty reply.

Bug (medium-low confidence, about 50%). 2> /dev/null || echo none maps every failure to none, not just "not a collaborator". A transient 5xx, rate limit or timeout would silently drop a real maintainer's threads. The run would still pass, with no warning, and the label would be removed. Only a 404 should mean none; anything else should fail the step, which the gate already does when it can't look up the token owner.

Suggested change
perm=$(gh api "repos/$GITHUB_REPOSITORY/collaborators/$login/permission" --jq .permission 2> /dev/null || echo none)
if ! perm=$(gh api "repos/$GITHUB_REPOSITORY/collaborators/$login/permission" --jq .permission 2> "$RUNNER_TEMP/perm.err"); then
grep -q 'HTTP 404' "$RUNNER_TEMP/perm.err" || { cat "$RUNNER_TEMP/perm.err" >&2; exit 1; }
perm=none

Quality (nit, high confidence). The comment reflows badly: "A thread's starter is read" ends the line and the next line starts "on its own". Reflowing it:

Code review

Reviewed the whole diff of .github/workflows/claude-autofix.yml against the staged AGENTS.md. Nothing is near-certain. Two inline comments are posted, and the rest are grouped below.

Bugs

  • The write-permission lookup in the gate job (line 119) maps every gh api failure to none, not just a 404. A transient error would silently drop a real maintainer's review threads, and the run would still pass. Suggested fix is inline. Confidence: about 50%.

Security

  • Nothing new found. I checked the .git/ and temp-dir Edit denies (the // prefix resolves correctly), the sha256 guards on the helper script and saved git state, and the token check. Action pins are complete. The same-repo cargo test path, where build code could read the parent Claude process's environment, predates this PR and is acknowledged in the header. Confidence in "no new issue": high.

Performance

  • The writers loop makes one API call per unique commenter. That is fine for typical PRs. A single paginated collaborators call filtered on permissions.push, intersected with the commenters, would be cheaper and would remove the error-swallowing case above. Confidence: medium; the endpoint shape isn't verified here.

Quality

  • The comment at lines 167–168 wraps badly. Inline suggestion posted. Confidence: high.
  • The header at line 30 says the leaked-token step "runs bash privileged". The flag is -p, which means privileged mode, not elevated rights. Clearer wording would help readers. Confidence: high.
  • The PR description is stale. It says review comments count only from bots, OWNER and MEMBER, but the code now trusts a per-user push-permission lookup. The description should be updated to match. Confidence: high.

AGENTS.md

  • No violations found. Every uses: line is pinned to a commit, the .autofix/ exclusion is in place, and the change is confined to one workflow file.
