Summary of changes

Fixes 51 of the 55 open code scanning alerts on .github/workflows/*.yml. These come from OpenSSF Scorecard (Pinned-Dependencies, Token-Permissions) and CodeQL (actions/missing-workflow-permissions). It ports qBraid/pyqasm#463, #465 and #466, which are merged and green in CI.

Action pins. Every uses: now names a commit SHA, with the exact version in a comment. Each SHA is the commit its old ref points to today, so no workflow runs different code. Two floating refs moved since their last run here: deploy-pages@v5 is now v5.0.1, and pypi-publish@release/v1 is now v1.14.3.

Token permissions. docs, format, main, pre-release and publish read contents only at the top level. The publish jobs keep their own id-token: write. bump-version gets an empty top-level block, and its job keeps contents and pull-requests write to push its branch and open the PR.

Hash-locked installs. Tool installs use lock files in .github/requirements/ with --require-hashes:

  • tox.txt is used by docs, format and gh-pages.
  • build.txt is used by main, pre-release and publish.
  • bump-version.txt is used by bump-version.
  • lab-env-tools.txt is used by publish-lab-env.

Each .txt is compiled with uv pip compile from the .in file of the same name, and its header gives the command. The .in files set minimum versions only. pyqasm#465 showed that exact pins there make Dependabot's update fail. A new Dependabot uv entry updates the locks in one grouped weekly PR, and .gitattributes collapses them in diffs.

Behavior changes

  • The pip install --upgrade pip lines are removed. The runners already ship a recent pip.
  • The build job no longer installs setuptools and wheel. python -m build installs them in its own isolated environment.
  • The test job no longer runs pip install coverage. pytest-cov in requirements-test.txt already installs it.
  • Fixes a shell bug in format and gh-pages. pip install tox>=4.2.0 without quotes sent pip's output to a file named =4.2.0.
  • publish-lab-env.yml reads qbraid-cli 0.16.10 and qbraid-core 0.6.27 from lab-env-tools.in. Its lock is byte-identical to pyqasm's, which passed a staging publish. Some transitive packages move, such as python-dateutil 3.0.0, so make the first publish after merge a staging run.

Alerts left open

The 4 test-job installs in main.yml stay unlocked: setuptools, requirements-test.txt and the two pyqir ranges. They install the project's own test matrix in a job with no write token, and a lock would freeze the versions the matrix exists to cover. Dismiss them after the next Scorecard run with that reason. Their lines move, so they may reappear under new numbers. The Dockerfile and repository-level alerts are out of scope.

Validation

  • A script checked each of the 55 alert locations: 51 are fixed, and the 4 above remain.
  • Every pin matches git ls-remote against its action's repository, using the peeled commit for annotated tags. Every old ref on main still resolves to the pinned SHA.
  • All workflows parse, and actionlint reports nothing on main or here.
  • zizmor --offline is down from 31 findings to 10, with no new finding type. Its artipacked count rises from 1 to 9 only because offline mode can't see the checkout version behind a SHA.
  • Each lock installs with pip --require-hashes on the Python versions that use it, and resolves for x86_64-manylinux_2_28.
  • A simulated Dependabot raise resolves for every .in file.
  • In a temp copy, these ran successfully:
    • tox --version.
    • python -m build with no outer setuptools.
    • bin/bump_version.py and bin/update_citation.py.
    • The qBraid CLI install.
  • An independent review found no blockers.

Summary by CodeRabbit

  • Chores
    • CI and release workflows now use pinned actions and hash-verified dependency sets, with more limited access permissions.
    • Dependency updates for workflow tools are scheduled weekly.
    • Build, documentation, testing, publishing, and lab-environment workflows now use consistent locked tool versions.

TheGupta2012 and others added 4 commits October 26, 2026 13:39
Scorecard's Pinned-Dependencies check flags each action referenced by a
tag or branch, because the owner can move the tag to new code. Each one
now names the commit its tag points to today, with the exact version in
a comment. Dependabot updates the SHA and the comment together.

The floating refs resolve as follows: checkout v7 is v7.0.1,
setup-python v6 is v6.3.0, upload-artifact v6 is v6.0.0,
download-artifact v7 is v7.0.0, configure-pages v6 is v6.0.0, and
upload-pages-artifact v4 is v4.0.0. These match the last runs on main.

Two refs moved after their last run. deploy-pages v5 now points to
v5.0.1, and pypi-publish release/v1 now points to v1.14.3. The pins
match what a run today would fetch, so no workflow runs different code.

Six workflows had no top-level permissions block, so any job without
its own block took the repository default. Scorecard's
Token-Permissions and CodeQL's missing-workflow-permissions flag that.
Each one now sets a top-level block. A job-level block replaces it.

- docs, format and main read contents only. Their jobs check out the
repository and pass artifacts with the runtime token. The codecov
step authenticates with CODECOV_TOKEN and does not use OIDC.
- pre-release and publish read contents only at the top level. Their
jobs keep their own blocks: id-token write for trusted publishing,
and an empty block for notify-docs.
- bump-version gets an empty top-level block. Its job keeps contents
and pull-requests write, since it pushes a branch and opens a PR.

gh-pages, scorecard and publish-lab-env already declare a block.

Scorecard flags every pip install that does not check hashes. The tool
installs now read lock files in .github/requirements/, with
--require-hashes:

- tox.txt locks tox 4.67.1 for docs, format and gh-pages.
- build.txt locks build 1.6.1 for main, pre-release and publish.
- bump-version.txt locks qbraid-core 0.6.37 and pyyaml 6.0.3.

publish and pre-release hold an OIDC token, gh-pages holds pages and
id-token write, and bump-version holds contents write. The lock
versions match what a run today installs. bump-version last ran with
qbraid-core 0.4.0. bin/bump_version.py runs unchanged on 0.6.37.

Each .txt file is compiled from the .in file with the same name. Its
first lines give the uv pip compile command that rebuilds it. The locks
are universal from Python 3.11, the lowest Python these jobs use.
gh-pages runs the newest Python 3, which the universal lock covers. A
new Dependabot uv entry updates them in one grouped weekly PR.
.gitattributes marks them as generated, so GitHub collapses them.

The pip self-upgrades go away, since they were unpinned installs too.
Runners ship pip 26.2.1, one patch behind the upgrade target.

Behaviour changes:

- The main build job no longer installs setuptools and wheel next to
build. python -m build builds in an isolated env that installs the
build-system requirements itself, so the outer copies were unused.
- The test job no longer runs `pip install coverage`. pytest-cov
already pulls coverage in, and every leg logged "Requirement already
  satisfied".
- `pip install tox>=4.2.0` without quotes sent pip's output to a file
named `=4.2.0` and ignored the floor. The lock fixes that in format
  and gh-pages.

The test job keeps its project installs unpinned: setuptools,
requirements-test.txt and the two pyqir ranges. They are the project's
test dependency tree, which a lock would freeze. setuptools is not dead
there: the 3.12 and 3.13 legs install it.

The tool venv in publish-lab-env.yml now installs qbraid-cli 0.16.10 and
qbraid-core 0.6.27 from .github/requirements/lab-env-tools.txt, with
--require-hashes. The two versions moved from the QBRAID_CLI_VERSION and
QBRAID_CORE_VERSION variables into the lock. No script reads those
variables. The other dependencies are now locked too, and
PIP_ONLY_BINARY still applies.

lab-env-tools.in sets floors, not exact pins, so Dependabot's uv update
can raise qbraid-cli and qbraid-core together. The lock is universal
from Python 3.12, the Lab Python.

Dependabot now proposes new qbraid-cli and qbraid-core versions in the
grouped weekly PR. Before, they changed only by hand. qbraid-core does
the upload path rewriting, so check a bump of it with a staging run
before the next production publish.

Three transitive versions differ from the last run: python-dateutil
3.0.0 (was 2.9.0.post0), tornado 6.6 (was 6.5.10) and wcwidth 0.9.4
(was 0.9.2).

The workflow hardening is a clear improvement over the base. Build isolation still pulls the build backend without hash verification, which is a bounded supply-chain gap that can be closed in a follow-up or in this PR.

Comment thread .github/requirements/build.txt Resolved
python -m build installs the build backend from pyproject.toml,
setuptools>=77 and wheel, into an isolated environment, without hashes.
In publish.yml and pre-release.yml that happens inside the PyPI publish
job, which holds id-token: write.

build.in now adds setuptools>=77 and wheel, so build.txt hash-locks
them (setuptools 84.2.1, wheel 0.48.0, the versions isolation installed
before). main.yml, publish.yml and bin/create_dev_build.sh pass
--no-isolation, so the build uses those copies. The script's check now
asks for all three packages and names the lock file.

A wheel built this way has the same 38 files, with the same contents,
as one built with isolation.

Argus reviewed 20 files in one pass. The diff matches the stated goal.

What this PR does · 18 author checks
  • Harden GitHub Actions workflows against Scorecard and CodeQL alerts, fixing 51 of 55 open workflow code scanning alerts.
  • Excludes: Leave the four test-job installs in main.yml unlocked so the project's test matrix continues covering varying versions.
  • Excludes: Dockerfile and repository-level alerts are out of scope.

Author's checks

  • Fix 51 of the 55 workflow alert locations, leaving only the four identified test-job installs unlocked.
  • Every action uses a commit SHA with its exact version in a comment; pins match the old refs, using peeled commits for annotated tags.
  • docs, format, main, pre-release and publish have contents-read-only top-level permissions; publish jobs retain id-token: write.
  • bump-version has empty top-level permissions; its job retains contents and pull-requests write.
  • Tool installs use lock files in .github/requirements/ with --require-hashes.
  • tox.txt serves docs, format and gh-pages; build.txt serves main, pre-release and publish.
  • bump-version.txt serves bump-version; lab-env-tools.txt serves publish-lab-env.
  • Lock files are compiled with uv pip compile from matching .in files, with the compilation command in each header.
  • The .in files use minimum versions rather than exact pins; a Dependabot uv entry updates locks in one grouped weekly PR.
  • .gitattributes collapses lock files in diffs.
  • Remove pip install --upgrade pip and the test job's separate pip install coverage.
  • publish-lab-env uses qbraid-cli 0.16.10 and qbraid-core 0.6.27 from lab-env-tools.in.
  • All workflows parse and actionlint reports no findings.
  • zizmor --offline reports no new finding type.
  • Each lock installs with pip --require-hashes on its consuming Python versions and resolves for x86_64-manylinux_2_28.
  • A simulated Dependabot version raise resolves for every .in file.
  • Make the first publish after merge a staging run.
  • Build tooling hash-locks setuptools and wheel and builds without isolation.

build.txt was compiled from Python 3.11, so it had no tomli. On 3.10,
which pyproject.toml allows, a developer who follows the hint in
bin/create_dev_build.sh got a --require-hashes error. The lock is now
universal from 3.10. Python 3.11 and later install the same versions as
before.
