MyOpenCRE mapping job: reuse the Librarian for user standards (stacked on #1171) - #1172
RFC user-auth-myopencre TODO 3, built on the maintainer decision recorded in #965: there is no second mapping stack. run_mapping takes a user standard's PENDING sections and runs them through the same C.1 retrieve, C.2 rerank, C.3 calibrate and C.4 decide the OIE pipeline runs, then records one outcome per section. The status rule is decision_engine.decide itself, not a re-derivation, so MyOpenCRE and the pipeline cannot disagree about what a confidence means.
Stacked on #1171 (branch link_suggest_275): it reuses that PR's build_retriever_for and candidate resolution, so this diff shows both commits until #1171 merges. Merge order: #1171 first, then this.
user_standards and user_standard_sections as the RFC specifies, with the SectionStatus enum. Where it differs: ids are String UUIDs rather than a UUID column type, timestamps are naive UTC like the rest of the schema, a (standard_id, section_id) unique constraint is added, and confirm/reject return a bool instead of None. cre_db_id is a soft reference to the CRE row's internal id, validated at write time, never a foreign key. Nothing of TODO 2 existed in code before, only in the RFC, so the job has something to read and write

Tests

24 fixture-driven tests, see below
Outcomes per section
AUTO_MAPPED: confidence at or above the Librarian's link threshold (CRE_LIBRARIAN_LINK_THRESHOLD, 0.80 as held by the W7 sweep), cre_db_id set.
NEEDS_REVIEW: below the threshold, with the candidate kept as the reviewer's hint; also where the graph could not resolve the candidate, then with no reference.
UNMAPPABLE: nothing retrieved at all.
USER_CONFIRMED / USER_REJECTED: never read, never written. set_section_mapping refuses to move them even if asked, and the refusal is in the UPDATE's WHERE clause, so a decision that lands between the job's read and its write still wins and the invariant does not depend on every caller remembering it. A re-index re-run (statuses=REMAP_AFTER_REINDEX) re-maps AUTO_MAPPED and NEEDS_REVIEW and still leaves them alone.
Design decisions worth a look
Internal ids, validated. Retrievers return the embeddings pool's keys, which are the CRE rows' internal ids. Candidates resolve through the graph (the same _resolve_cre the suggest endpoint uses) and persist through get_cre_internal_id, so the stored reference is always a real row.
Contained failures, idempotent re-runs, visible on the queue. A section whose stage raises stays PENDING and is counted in errored; the next run picks it up and processes nothing else twice. run_mapping_job raises MappingPartialFailure after the loop when errored > 0, so rq records the job as failed instead of reporting a clean run with leftovers; the sections that did map are already committed.
It needs an ML-capable worker. The job loads the cross-encoder, and requirements.txt keeps torch and sentence-transformers off Heroku, so the stock Heroku worker cannot run it. The default queue is default, which application/worker.py listens to (a test pins the two together), but in production point CRE_MAPPING_QUEUE_NAME at a queue only an ML-capable worker consumes. Nothing enqueues the job yet, so merging this changes nothing at runtime.
Re-upload semantics. A changed section text returns to PENDING (and loses its stale mapping) unless the user has decided it; unchanged text is untouched. Returns rows touched.
Worker-side, not web-side. The cross-encoder loads inside run_mapping_job; the web process gets shortlists from /rest/v1/link/suggest and never pays for the model.
Tests
24 hermetic tests (in-memory SQLite, stub components, no key, no model): every section starts PENDING; deterministic counts (4 sections -> 2 auto-mapped, 1 review, 1 unmappable); the stored cre_db_id is the validated internal id with the calibrated confidence beside it; an unresolvable candidate goes to review with no reference; a re-run processes nothing; USER_CONFIRMED survives a re-index re-run under changed confidences while undecided rows are re-mapped; an errored section stays PENDING; the threshold comes from the Librarian config; confirming a CRE not in the graph is refused; another user sees nothing and cannot decide; re-upload resets changed text but keeps user decisions; same name for two users is two rows and a duplicate for one user is refused; a repeated section id in one upload updates rather than double-inserts; a job write cannot overwrite a decision made after it loaded; confirming a different CRE clears the job's confidence; a partial run raises; the default queue is in the worker's listen list; an empty status list reads nothing; a write for text that changed since it was scored is refused; an upload to someone else's standard changes nothing; a failure after scoring and a section deleted mid-run are each contained to their section; the summary counts only writes that landed.
Verification
Migration applied through Alembic on a scratch SQLite (full chain to c4a1e7b2d9f0), downgraded to f3a91c07d24b (both tables gone), re-upgraded. Single head.
db.py strict mypy error count: 129 on main, 129 on this branch; mapping_job.py strict-clean; black clean.
Full suite merged with current main: 1156 tests OK. Locally, with a real standards_cache.sqlite present, dataset_test.test_build_check_matches_committed_dataset also fails, the same way on clean main.
The Librarian Regression Gate currently fails on setup (3.12.3 not found for Ubuntu 26.04 on ubuntu-latest), before any code runs. Not caused by this PR.
Not in scope
The HTTP upload route and the MyOpenCRE UI for review (RFC TODO 2's endpoints, TODO 4). The RFC says TODO 3 must be testable on fixtures before any upload exists, and it is.
The automatic re-index trigger. REMAP_AFTER_REINDEX is the call for it; wiring it needs run_mapping_job to accept statuses and a caller on the embeddings refresh, a small follow-up once that hook exists.
The RFC's 98% exact-match target on an ASVS upload needs the cross-encoder and a valid embedding key, which this environment does not have; the harness for it is run_mapping on a fixture standard, unchanged.
Update after review (2026-11-05)
pgvector mapped one section per run.PgVectorRetriever held a Connection that the first per-section commit closed, so every later section errored. On real Postgres with 5 sections: before auto_mapped=1, errored=4, after auto_mapped=5, errored=0. The fix is in Add POST /rest/v1/link/suggest: the Librarian's shortlist as an API #1171 (build_retriever_for passes the session). That run swapped the vector SQL because the local Postgres has no vector extension; the connection handling was real.
Re-upload during a run. The job could write the old text's CRE onto a section whose text had changed meanwhile. set_section_mapping now takes scored_text and checks it in the UPDATE's WHERE clause, the same way it guards user decisions.
Owner check.upsert_user_standard_sections takes user_id and changes nothing on a standard the user does not own.
Failures contained. CRE resolution and the write moved inside the per-section try, with a rollback so one failed statement does not fail the rest of the batch on Postgres. Row ids are read up front, because each commit expires the rows.
Counts. The summary counts only writes that landed; the rest are reported as skipped.
FixesOWASP#275.
Given a CRE Standard document, return the CREs most likely to be its link
targets, ranked. This is C.1 of the Librarian exposed directly, so a standard
author can ask "where does this section belong?" without running the OIE
pipeline, and without a second similarity stack growing beside the one that is
evaluated and gated in CI (the maintainer decision on OWASP#965).
Retrieval only, deliberately: C.2 and C.3 need a torch cross-encoder, which the
web process must not load (the same constraint OWASP#1161 respects). The score is
the retriever's cosine similarity, named as such. Automated mapping with a
confidence threshold stays with the worker-side mapping job.
factory.build_retriever_for is split out of build_components with no change
in behaviour, so the endpoint and the pipeline construct C.1 from one place.
Results always carry the public CRE id. The embeddings table keys vectors by
the CRE row's internal UUID, so both retriever backends return UUIDs; each
candidate is resolved through the graph (internal id first, external second)
and a stale embedding for a CRE the graph no longer has is returned with the
retriever's label rather than silently dropped.
top_k is 1 to 20, default 5, whole numbers only: int() would truncate 2.5 to
2 and read True as 1, and a mistyped limit should be refused, not reinterpreted.
Same auth and the same unavailable/rate-limit mapping as /rest/v1/completion,
since both call the paid embedding API.
26 hermetic tests: the service with a stub retriever against an in-memory
graph (including a UUID-keyed candidate resolving to "287-251"), and the real
Flask route with only the builder seam patched. Verified against the real CRE
pool in a local cache with a stored vector as the query: the issue's own ASVS
V2.9.2 example returns 287-251 first, then 585-408 Challenge nonce
cryptography. The paid-API call path is PromptHandler.get_text_embeddings,
unchanged and shared with chat.

Explanation
[#965] The coding requirements are met at head 76906fa. run_mapping uses the shared Librarian retriever, reranker, scaler, and decision_engine.decide interfaces. It does not implement a second encode or rerank stack. mapping_job.py contains the rq entry point. Its module documentation defines AUTO_MAPPED, NEEDS_REVIEW, and UNMAPPABLE against CRE_LIBRARIAN_LINK_THRESHOLD. The tests cover deterministic status counts and protection of USER_CONFIRMED rows during remapping. The changes do not add per-user embeddings or the excluded full graph-write/HITL flow. The merge-order requirement is coordination work, not a coding requirement.

It explains the purpose (reusing the Librarian C.1-C.4 pipeline for user-standard sections via run_mapping), lists the schema, access methods, rq job, and tests, and describes outcomes, design decisions, verification, and scope. It matches the code summaries for db.py, mapping_job.py, the migration, and the test file.

Explanation
The whole PR diff includes the link-suggest endpoint work from the stacked changes: application/utils/librarian/link_suggest.py, its endpoint tests, and the POST /rest/v1/link/suggest route in application/web/web_main.py. These changes provide a public shortlist API and route validation. They are not required by [#965]. The shared build_retriever_for helper and candidate-resolution helper support [#965], but the endpoint implementation and its tests do not.
Resolution
Remove the link-suggest route, endpoint implementation, and endpoint-specific tests from this branch, or rebase after the stacked PR merges. Keep build_retriever_for and retain or move _resolve_cre only if mapping_job.py still requires it.

Addresses the review on OWASP#1171.
The catch-all returned str(e) to the client. suggest_links runs database
lookups, config loading and pgvector guards, whose exceptions can carry SQL
text, paths and config values; CodeQL flagged it as information exposure.
The full exception now goes to the server log and the client gets the status
code with a generic message. The completion route has the same pattern; it is
not copied here.
top_k string parsing used an isdigit-style pre-check that accepted inputs
int() rejects ("--3", a superscript digit), so those surfaced as a 500 from
the catch-all instead of a 400. int() is now the parser and its failure is
converted; two tests cover the two inputs at both the service and the route.
_resolve_cre did an internal-id lookup and then an external-id lookup per
candidate, and get_CREs warns on each miss, so one stale embedding warned
twice on every request. The lookup is now chosen once by the id's shape
(public ids are "ddd-ddd", the pattern cre_defs.CRE enforces).

…okups
Review fixes on the suggest endpoint.
- The route no longer has a dedicated RuntimeError clause. It re-raised any
RuntimeError whose message did not mention litellm, and a sibling except
cannot catch a re-raise from the same try, so a retriever or database
RuntimeError skipped the rate-limit check, the status mapping, the generic
client body and the server-side log, and the client got Flask's default
500 page. The litellm check now sits at the top of the generic handler;
everything else follows the same path as any other failure.
- _resolve_cre logs a CRE lookup that raises, with the candidate id and the
traceback, before returning the candidate unresolved. A lookup that raises
is not a stale embedding, and the log now says which.
- Two tests: a non-litellm RuntimeError yields the generic 500 body with no
exception text; a raising lookup is logged with the candidate id.

application/database/db.py:2601-2617 🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win
Confirming a CRE can keep another job's CRE and confidence when the owner chooses the stored CRE.
confirm_section_mapping can leave a USER_CONFIRMED row with a CRE and confidence that the owner did not choose. This needs a remap run that re-maps AUTO_MAPPED or NEEDS_REVIEW rows during the owner's request. The owner's choice must equal the CRE that was loaded. The worker's concurrent write then survives the owner's commit.
The worker write itself is guarded, so the fix belongs at the owner-decision boundary. In that boundary, the owner's UPDATE leaves cre_db_id and confidence out when the chosen CRE equals the loaded CRE. The following change makes the owner's UPDATE write both columns:
Suggested fix
row.cre_db_id = cre_db_id
+ # The loaded values can be stale. Flag both so the UPDATE writes the+ # pair the owner confirmed, even when it equals the loaded values.+ flag_modified(row, "cre_db_id")+ flag_modified(row, "confidence")
row.status = SectionStatus.USER_CONFIRMED.value

_resolve_cre no longer catches exceptions from get_CREs. The lookup is
chosen by id shape and is a plain equality filter either way, so a
malformed id simply misses and returns None; it never raises. An exception
therefore means the database failed, and swallowing it returned a 200 whose
candidates carried raw internal UUIDs. It now reaches the route's single
error path: logged server-side with the traceback, generic body to the
client.
Tests: a raising lookup propagates; malformed and empty ids are misses; a
database failure during resolution is a 500 with the generic body and no
exception text.
FixesOWASP#965.
RFC user-auth-myopencre TODO 3, built on the maintainer decision in OWASP#965:
there is no second mapping stack. run_mapping takes a user standard's PENDING
sections and runs them through the same C.1 retrieve, C.2 rerank, C.3
calibrate and C.4 decide the OIE pipeline runs, then records one outcome per
section: AUTO_MAPPED at or above the Librarian's link threshold, NEEDS_REVIEW
below it with the candidate kept as the reviewer's hint, UNMAPPABLE when
nothing was retrieved. The status rule is decision_engine.decide itself, so
MyOpenCRE and the pipeline cannot disagree about what a confidence means.
Nothing of TODO 2 existed in code, only in the RFC, so this also lays the
schema the job reads and writes: user_standards and user_standard_sections,
migration c4a1e7b2d9f0 off f3a91c07d24b, plus the Node_collection methods the
RFC names. cre_db_id is a soft reference to the CRE row's internal id,
validated at write time, never a foreign key. USER_CONFIRMED and USER_REJECTED
rows are ground truth: the job never reads them, and set_section_mapping
refuses to move them even if asked, so no caller can break that by accident.
A re-uploaded section whose text changed returns to PENDING unless the user
has decided it.
Retrievers hand back the embeddings pool's keys, which are internal CRE ids;
candidates are resolved through the graph (shared with /rest/v1/link/suggest)
and translated with the new get_cre_internal_id, so a candidate the graph
cannot resolve goes to review with no dangling reference. Per-section failures
are contained, counted, and left PENDING for the next run; a re-run processes
only what the previous run did not finish. run_mapping_job is the rq entry
point by dotted path, as run_gap_pair_job is; the cross-encoder loads in the
worker, never in the web process.
12 fixture-driven tests, as the RFC asks: deterministic status counts, the
stored id is the validated internal id, user decisions survive a re-index
re-run, idempotent re-run, errored sections stay PENDING, threshold from the
Librarian config, ownership isolation, duplicate-name constraint. Migration
applied, downgraded and re-applied on a scratch SQLite through Alembic.
db.py strict mypy count unchanged (129 on main, 129 here).
…queue
Review fixes on the MyOpenCRE mapping job.
- set_section_mapping puts the user-decided guard in the UPDATE itself and
returns whether a row moved, so a confirm that lands between the job's read
and its write wins instead of being overwritten from a stale PENDING view.
- upsert_user_standard_sections treats a repeated section_id within one
upload as an update of the row just added (last wins) instead of a second
insert into the unique constraint.
- confirm_section_mapping clears confidence when the confirmed CRE differs
from the job's candidate; the score was computed for a different CRE.
- run_mapping_job raises MappingPartialFailure after the loop when any
section errored, so rq records the job as failed and the PENDING leftovers
are visible and re-runnable; the committed updates stay.
- enqueue_mapping defaults to the "default" queue, which the stock worker
listens to; "mapping" had no consumer. A test pins DEFAULT_QUEUE to
application.worker.DEFAULT_LISTEN.
- get_user_standard_sections_by_status short-circuits an empty status list.
- Dead _Components class removed from the test module; seven tests added.
The pgvector guards raise SystemExit, which got past the route and would kill
the worker, so it is now a 503, as is an empty CRE pool. A top_k too long for
int() is a 400. Adds a test that the route needs login.
build_retriever_for passes the session instead of session.connection(),
because the connection closes on the next commit and the mapping job commits
per section.
A re-upload during a run could end up AUTO_MAPPED with the old text's CRE, so
the write now checks the text that was scored. upsert_user_standard_sections
takes user_id and refuses a standard the user does not own, as the RFC asks.
CRE resolution and the write moved inside the per-section try, with a rollback
so one failed statement does not fail the rest of the batch on Postgres. The
summary counts only writes that landed and reports the rest as skipped. The
docstring says the job needs a worker with the ML dependencies.
Every commit expires the rows, so reading one later is a query that could abort
the batch from outside the try. Also keeps mypy clean on the rerank scores.

Fixes #965.
RFC
user-auth-myopencreTODO 3, built on the maintainer decision recorded in #965: there is no second mapping stack.run_mappingtakes a user standard'sPENDINGsections and runs them through the same C.1 retrieve, C.2 rerank, C.3 calibrate and C.4 decide the OIE pipeline runs, then records one outcome per section. The status rule isdecision_engine.decideitself, not a re-derivation, so MyOpenCRE and the pipeline cannot disagree about what a confidence means.Stacked on #1171 (branch
link_suggest_275): it reuses that PR'sbuild_retriever_forand candidate resolution, so this diff shows both commits until #1171 merges. Merge order: #1171 first, then this. What this ships
application/database/db.py,migrations/versions/c4a1e7b2d9f0_add_user_standards.pyuser_standardsanduser_standard_sectionsas the RFC specifies, with theSectionStatusenum. Where it differs: ids are String UUIDs rather than a UUID column type, timestamps are naive UTC like the rest of the schema, a(standard_id, section_id)unique constraint is added, and confirm/reject return a bool instead of None.cre_db_idis a soft reference to the CRE row's internal id, validated at write time, never a foreign key. Nothing of TODO 2 existed in code before, only in the RFC, so the job has something to read and writeNode_collectioncreate_user_standard,get_user_standards,upsert_user_standard_sections(standard_id, user_id, sections),get_user_standard_sections,confirm_section_mapping,reject_section_mapping(all user-scoped, as the RFC requires; the RFC's upsert signature had nouser_id, so the RFC is updated too), plus the two job-side methodsget_user_standard_sections_by_statusandset_section_mapping, andget_cre_internal_idapplication/utils/mapping_job.pyrun_mapping(standard_id, database, components=, config=, statuses=)->MappingSummary;run_mapping_jobas the rq entry point by dotted path (likerun_gap_pair_job);enqueue_mappingon thedefaultqueue (override withCRE_MAPPING_QUEUE_NAME)application/tests/mapping_job_test.pyOutcomes per section
AUTO_MAPPED: confidence at or above the Librarian's link threshold (CRE_LIBRARIAN_LINK_THRESHOLD, 0.80 as held by the W7 sweep),cre_db_idset.NEEDS_REVIEW: below the threshold, with the candidate kept as the reviewer's hint; also where the graph could not resolve the candidate, then with no reference.UNMAPPABLE: nothing retrieved at all.USER_CONFIRMED/USER_REJECTED: never read, never written.set_section_mappingrefuses to move them even if asked, and the refusal is in the UPDATE's WHERE clause, so a decision that lands between the job's read and its write still wins and the invariant does not depend on every caller remembering it. A re-index re-run (statuses=REMAP_AFTER_REINDEX) re-mapsAUTO_MAPPEDandNEEDS_REVIEWand still leaves them alone.Design decisions worth a look

PgVectorRetrieverheld aConnectionthat the first per-section commit closed, so every later section errored. On real Postgres with 5 sections: beforeauto_mapped=1, errored=4, afterauto_mapped=5, errored=0. The fix is in Add POST /rest/v1/link/suggest: the Librarian's shortlist as an API #1171 (build_retriever_forpasses the session). That run swapped the vector SQL because the local Postgres has novectorextension; the connection handling was real.set_section_mappingnow takesscored_textand checks it in the UPDATE's WHERE clause, the same way it guards user decisions.upsert_user_standard_sectionstakesuser_idand changes nothing on a standard the user does not own.try, with a rollback so one failed statement does not fail the rest of the batch on Postgres. Row ids are read up front, because each commit expires the rows.skipped.
